Notes on Ufo's and Cancer Man: In Ascension's RIght Hand, it said that Void Engineer familiars take the form of aliens described in ufo abductions, and that they conduct abductions of sleepers, cattle mutilations etc, as a condition of their service. It is highly likely the people who abducted Scully were technocracy allies. As for Cancer Man: most likely he is an unawakened servant of the New World Order. According to the NWO book, not all Men In Black are awakened; some are loyal sleepers. I think that is a good explanation. He is too connected to be Special Affairs.
Notes on Special Affairs: Mulder and Scully are unaware of SA's true function, and SA has hindered Mulder's quest for "the truth", as it may affect their operations. However, the faction known as the Underground is sympathetic to Mulder's cause, and aid him whenever possible.
Deep Throat/Mr.X: Obviously they are technocracy agents who have decided to aid Mulder for their own reasons. Deep Throat wanted to expose the truth through Mulder; he paid the price for his betrayal. Mr. X has his own agenda, and could even be Barrabi; only time will tell why Mr. X helps Mulder after Deep Throat's death.
